So, in order, top 5
Legend of Dragoon
Final Fantasy VII
Elder Scrolls V: Skyrim
Tales of Symphonia
Tales of Vesperia
It's a strange top five for me seeing as I play so many shooters. But when it comes to nostalgia and awesomeness these have to be my top fives. Heh.

PONG!
Just kidding! It's pretty hard to choose since most games have at least one decent feature, so I'll just pick a few that have stuck with me.
Shadow of the Colossus is definitely high up on the list because there's not much else like it.
Spec Ops: The Line has a great story.
I've probably banged on about this a bit too much, but Dust 514 has to be my favorite MMO.
No.

My number one would probably have to be Legend of Dragoon as it was my first RPG game and it made my brain explode with awesomeness as a kid and younger gamer.

Tales of Symphonia

Favourite RPGs:
1. Deus Ex
2. Planescape: Torment
3. Albion
4. Fallout & Arcanum
5. TES: Morrowind
Favourite strategies:
1. Jagged Alliance 2
2. Dominions 3
3. Age of Wonders
4. Disciples 2
5. HoM&M 3
Other genres:
Grim Fandango (adventure)
System Shock 2 (RPG/FPP)
Tyrian 2000 (shooter)
... and that's the shortest this list can get. I played way too many games in my life, so picking just one favourite would be unfair to other titles.

So Bioshock beat Fable to you ? You can't really compare them though ^^
They're different genres alright, what I can compare is the gaming experience, raw contents quantity, references to other master works not only from the gaming industry, background and to a certain degree the storyline.

the gaming experience
I don't really agree since you don't want the same gaming experience when you're playing Fable and when you're playing Bioshock.
references to other master works
So if I just put a ton of references in a game it makes it good ?

No you do not want the same experience, but not because of it you can't judge the quality of both: it's the same as reading a common detective story which intrigues you a lot but at the end of it you don't get anything else and reading an emotional story which intends to transmit you some teachings on life (normally reflecting the writer's pov).
I didn't say that making random references to other works raises the quality of a game. However if you manage to recreate the social, historical and philosophical background of the period and place your game takes place, by incorporating in your work references to the common beliefs, costumes, tastes related to your story... it's definitely a great plus by my book.

of the period and place your game takes place
And how do you do that when the period and place doesn't exist ?

As much as we want to believe that we "invent" our fictional stories, that's never 100% true. We can only mix over and over again elements we have already seen in our lives and real world (i.e. all fantastical creatures are results of animals and other things: unicorns -> horse + spiraling horn, dragons -> reptiles + wings, Fable universe -> magical medieval/industrial England (Albion = most ancient name for England island)).
You can make references in a fantasy genre by incorporating (in a smart way) elements (ideas, trends, costumes, places, even languages) from the historical period and place you took inspiration in the first place.
