I disagree. He is great character, but a very crappy person. But he has a lot of good reasons why he is like that.
Now, if you look at Tokyo Ghoul, MC is a whinny little goodie twoshoes for no reason other than because the author wanted him to be a good boy. That is a shitty character if I ever seen one.
I really don't understand all the hate for Shinji. He lost his mother, was abandoned by his father, it is implied he was abused by his relatives and he never gets praised for his achievements and acomplishments. He is a 14-year old boy. You'll see a 40-year old man run from a dog on the street, let alone freeze in terror when a building sized monster charges at you while you are soaking in something that smells of blood.

Fair enough, I'll scratch the word [The Most] and [Ever], I haven't seen Tokyo Ghoul (and probably won't)  so there's that.
And for the hate, I think because most of them who hated him used to a shonen-kind-of-MC so seeing shinji like that makes them irritated,
But shinji just didn't grow on me, not like Oyasumi Punpun's

Shinji wasn't supposed to be a likeable person. The hate he gets is unjustified because people completely miss the point of his character.
NGE is not for everyone, those expecting NGE to be a normal anime can expect a rock to move as well but it won't.
He's not trained from childhood to be a warrior, he isn't descended of rolay blood, he has no special power, he is not a chosen one, he did not have a good life... He is a 14-year old boy who was never praised, doesn't remember his mother, he was never loved, and he is expected to fight mosters with monters. He is a realistic representation of how it would be if you asked a real child from a failed marriage to do this kind of stuff.
