Oh yeah, a couple special cases - Elfen Lied and Umineko already have animes, but I'd like for them to get better, more complete anime adaptations than the current ones. The original stories are so much more than the animes show.
have to agree about elfen lied, the anime was short but not sweet... if it were 26 episodes instead of 13 it would've been better

Fujimura-kun Mates might be hard cos of the deviant storyline... a lot of filler episodes will be created XD
Wouldn't really be a problem. Seitokai Yakuindomo is a 4koma with very little continuity between the chapters and it got a TV anime and is getting 7 OVAs. Onii Ai got an anime as well, and its stories are rather random and spread out too.
As far as manga I'd like to see get an anime... The only three I'd really like to see done, and could possibly, are Iris Zero, Tonari no Kashiwagi-san, and Sexual Hunter Riot. IZ and SHR both have gotten Drama CDs, too.
There are quite a few manga I'd love to see get an anime, but know won't happen because they were short lived. Perowan, Soutaisei Moteron, Juukinzoku Kanojo, and Koisome Momiji to name some.

that's true, but in the end it still depends on reader interest and demand ._. is fujimura-kun meitsu popular in japan? would any studio be willing to take it on, given its structure?

The Legend of Maian = one of Im Dal Young's better works, just wish he'd focus on that one instead of like, a thousand others
Horimiya = it's related to the "Hori-san to Miyamura-kun" OVA, but hopefully they'll adapt this series into anime

Personally, I wish to see Hayashida Q and Nihei Tsutomu's works get animated and with proper budget at that. However, that'll probably never happen since it's rather hard to adapt. Also, I wish there's a Negima anime that faithfully follows the manga.
