I would not at all be reading this if Kenji were the main protag.
Also you're trying to justify his completely awful behavior. What he's said and done is not okay, please stop trying to pretend it is okay because he's "tsundere." He's abusive.

There is absolutely nothing "tsundere" about Kenji.
He's straight up an arrogant dick. Plain and simple.
Everyone hates on Kenji, but if he were the protagonist we would be fawning all over him. Let's Imagine:
Kenji is a serious guy who feels all the pressure of inheriting his father's temple due to his kind but clumsy brother's vow of chastity. He wants to be successful in all he does, including keeping up the good name of the temple he grew up in and calls home, so he wonders if he would be better off finding a good family to marry into.
Off at college, he meets Ryoushin. Not only is he charming and handsome, but he is also relate-able because he is experiencing similar pressures as a priest trying to continue his livelihood in a growing-secular world. Kenji falls in love deeply, only to be terribly heartbroken as Ryoushin chooses money over love and realizes he was toyed with the whole time. Kenji becomes distrustful of love relationships and resigns to the fact that he should marry for money and not consider his own happiness.
Back at home, things seem to be going well as he is courted by Nakamoto, but Kenji is careful to keep his emotions at a distance and simply accepts Nakamoto's gifts, and is then approached by Mr. Clean. Kenji doesn't want to deal with either of them, but due to his brother, he is forced to break things off with Nakamoto and try to clarify things with Mr. Clean. As we know, Mr. Clean is very persistent and Kenji decides to allow him to continue obsessing over him.
It's at this point where we see that Kenji is a true tsundere. His heartbroken history has given Kenji a serious self-preservation instinct (read: his "selfishness") and a tough outer layer which he will open to love only over his dead body. This, combined with his brutally-honest personality gives us the asshole Kenji we know
and love. However, when looking at his happy-go-lucky little brother and Saburou, he feels slight pangs of jealousy of a love he wants but knows can never have. To cope, he tells himself that love is stupid and his brother, Saburou, and Mr. Clean are all idiots, but deep down he wants to believe Mr. Clean's feelings are real. You can see this when he is upset about being ignored (twice) and gets angry at the thought that Mr. Clean "practiced" certain sexual activities with someone else.Still, Kenji doesn't want himself to develop feelings for Mr. Clean, which would leave himself vulnerable, so he continues to treat him badly. Hopefully, Mr. Clean's feelings will get through and reassure Kenji that his love is genuine and he doesn't have to be scared anymore.
Well, guys, gotta say, I don't hate Kenji. Never did, still don't. See, that's what people with clear views and opinions about things are when combined with flat-out honesty. 'Course, he seems more asshole'ish because he's sort of a man of few words to top off the aforementioned traits. For example, he doesn't like being controlled so when he's ordered to do something, he won't, but when asked properly, look what happened.
You may not be buying this and that's okay, I just really had to throw this comment out here after seeing so much hate for Kenji here

Kenji not being a doormat has nothing to do with why he's so annoying. :/ There's just more than one way of rejecting someone, and he's a shit. His triangle was shitty, and his personality is shitty. And looking at his priest robes leave a bad taste in my mouth now. That has nothing to do with him being an uke. Say, if Mr. Cleaner was the uke, and was the one chasing him, Kenji would be be a shit. I don't like really like Mr. Cleaner either. He gives me a bad vibe. It just feels like their story was an extra/side story that got waaay out of hand. At this point, I'm only staying to see Yuuji and his boyfriend get nasty. Kenji's story is unpleasant to read. I hope Sensei works on Honto Yajuu a bit more instead. Nothing will ever top Ueda and Aki.

I feel like you might need to reread what's happened, he's gone beyond just being annoyed at someone chasing him to flat out using them for his own gratification.
...Okay, now that is something not many people would like to see. ^^; Poor boy.
Why, almost 90% of various seme are much assholish than him. Is he an asshole because he doesn't insta-love Mr. Cleaner and he can distinguish between lust, infatuation and love? Or maybe because he doesn't like being stalked or sexually assaulted? At last uke, who isn't a doormat.
