Science is a system of understanding based on what we 'know' is true, yet what we believe to be true could very welll not be at all?

The cake could very well be a lie, and I had a hard time comprehending Gurren Lagann when it got all weird fo a bit.

Well science is a system that slowly builds on models based on empirical findings in order to get closer to the truth. It's not necessarily based on what we completely understand, but an attempt to systematically learn more about the world. Thus all our models may be wrong (and most of them probably are, since there are always imperfections) and new discoveries and data will allow us to replace our old model with a new one that can better describe the world. That's basically the principle behind scientific theories.
