I've wanted to do this for a while. After reading some unexpected comments on the main page I became very curious about people's opinions. But it was originally going to be a poll for Tanikaze's girl, so when he up and chose Tsumugi, my carefully laid plans were derailed. However, I'd already written up a list and character summaries and didn't want it to go to waste, so now the poll is just for your own personal favorite and, as such, I have included all the dead ones that were not going to be in there before so as to accommodate all you dreamers and necrophiliacs.
In order to avoid bias, the girls are listed in approximate order of appearance. I have included all named or recurring female characters to be as even as possible. Everything is up to date as of chapter 74 and I have included brief character descriptions, in case anyone needs a refresher.

Character Descriptions

Hoshijiro Shizuka (Deceased)
Promising young pilot that graduated with Tanikaze as well as his first love interest. Died in combat and consumed by GA-488 as a result of Kunato's sabotage.
Kobayashi
Captain of the Sidonia. Member of the ace pilot team that discovered the kabi. As a result she was designated a vital crew member, and with the advent of immortalization treatment she was among the first chosen to serve on the Immortal Ship's Council. As such she is approximately 700 years of age having served as captain for nearly that entire time under various guises. She is utterly ruthless and uncomprimising, regarding no sacrifice as too great in the defense of Sidonia, the last known civilization of Mankind. Although she only seldom assumes tactical command, she possesses a charismatic resolve, and surety of purpose that compels obedience in all her subordinates and with which she has maintained 7 centuries of order upon her vessel. In short, she is a born leader. Since recovering Tanikaze, she has shown him a great deal of favor and something as akin to affection as she ever shows, likely due to lingering feelings for Tanikaze's deceased clone-father, though it would seem she has taken these feelings further with Tanikaze than it would appear she ever did with Hiroki Saitou. To alleviate the ennui that likely accompanies centuries, she will occasionally assume varied roles as regular crew throughout the ship.
Hiyama Lala
Suspended member of the Immortal Council and former ace pilot. Held feelings for Hiroki Saitou, and apparently had some level of relationship with him. Suspended as a result of permitting Hiroki's escape, she now serves as the dorm mother for trainee pilots, and has come to regard Tanikaze with motherly feelings. She is also a bear.
Honoka En
Elite Pilot. Graduated with Tanikaze. Entered a long-term coma after the GA-488 battle, and lost precious time and experience in battle. Since reawakening, she has done much to catch back up with her sisters. Never seems to catch a break with Tanikaze, and tends toward extreme violence when embarassed. Fortunately, Tanikaze is immortal.
Honoka Ren
Elite pilot. Lagged behind her sister En in training, but after En's coma the two are now of more or less equal standing. Milder-mannered and more mature than her sister En, she has interacted with Tanikaze the most out of her sisters. She is also one of the handful of survivors of the disastrous asteroid mission where she assisted Tanikaze in driving off Benisuzume.
Honoka Hou (Deceased)
Pilot. Died in the first battle against Benisuzume (GA-490).
Honoka Ro
Another Honoka and a pilot. Possibly a mistranslation of Ren as most of the time her designation was the same as Ren's: 706. However in several panels she does appear alongside Ren.
Honoka sisters
A series of genetically engineered clones optimized for piloting and combat. Undergo accelerated growth and mental development. As such they are only around five years old despite their appearances. So far, we have seen 2 sets of 11. With 2 KIA, they total 20.
Shinatose Izana
Intersex pilot who trained with Tanikaze and now lives with him. She began as only a mediocre pilot, however battle experience (she survived the asteroid mission, just), and cybernetic augmentation have rendered her a gauna-killing machine resulting in an increased rank and assignment to higher priority missions. She was also responsible for noticing and confirming that gauna are drawn to Higgs devices. She often exhibits a strong altruistic selflessness and she and Tanikaze have saved each other enough times that there's no point in keeping score. She has more recently come to imprint off him causing her gender to shift towards female, however Tanikaze had seen her more as a male buddy and seems unsure what to make of her now.
Sasaki
Chief Engineer of Toha Heavy Industries. She is a fierce character whose displeasure even battle-hardened warriors avoid with fervor. After Kunato Industries were granted the Type-18 contract Toha was reduced to virtual dissolution, relegated to minor part manufacture. With the death of her grandfather, Sasaki assumed control of what remained and immediately began to reassemble the old guard and bring in the brightest young minds to rebuild and advance guardian and weapon system designs. With the outbreak of war once again, she was ready to seize the moment, often accomplishing the insanely difficult with nothing more than her subordinate's innovation and liberal amounts of can-do attitude. As the leading military industrial expert aboard Sidonia, she is now privy to all higher crew decisions. Otherwise, notably tall, strong and top-heavy, though this is best remarked upon outside of her hearing.
Yamano Eiko (Deceased)
Pilot trainee. Trained with Tanikaze. Had the misfortune of being caught flat-footed by the first gauna encountered in a century. Died in combat and consumed by GA-487.
Momose (Deceased)
Member of the peacetime ace team. Was in a relationship with her squad leader and completely fell apart upon his death. Died in combat with GA-487.
Samari Ittan
Elite pilot and squad leader of the oldest surviving pilots from the pre-war era. She is now a hardened veteran and despite a brief case of battle trauma she remains lethal and effective and has survived numerous battles that many did not (asteroid mission survivor). Seems to have more than a passing interest in Tanikaze though she is seldom proactive in it.
Midorikawa Yuhata
Commander's Aide (Executive Officer - XO) of Sidonia. Initially attracted to pilot training by the death of her older brother and out of curiousity for Tanikaze who avenged him, she instead was selected for command due to her unprecedented aptitude. Throughout the course of her many battles in very little time she has exhibited a tactical prowess and resourcefulness that has surely saved Sidonia and all aboard numerous times. Early on she displayed a strong duplicitous and manipulative streak, however the discipline of command seems to have ironed most of that out of her. Regardless, she still shows interest in Tanikaze and has wormed her way into living with him, though it seems she was more comfortable keeping things at an impasse. Despite routinely commanding hundreds of fighters and dozens of cruisers in battle she still derives great pleasure from her hobby of military vessel modeling.
Ga-491 placental remains
A placental recreation of Hoshijiro Shizuka seperated prior to piercing the gauna's true body. Medically identical to a human, and apparently possesed fragments of the original Hoshijiro's memories albeit with a diminished intellect. Last seen in OSL where she was being used by Kunato Industries to produce disposable chimera for artificial kabi harvesting. It is unknown if she survived the lab's destruction, though considering there is no shortage in artificial kabi, it seems likely.
Tahiro Numi (Deceased)
Chief and sole staff member of the Outer-Space Lifeform Research Labratory which serves mainly as a placenta repository. Cute, smart, and busty. What else do you need? Sadly, she was mind-possesed by Ochiai-in-Kunato and forced to self-terminate.
Shinatose Yure
Member of the Immortal Council, head of MSCF, biological engineering genius, and "grandmother" to Izana. After the near annhilation of Sidonia 100 years ago, she was one of the few remaining crew and the ranking scientist. It was she who developed the gentic alterations that permit human photosynthesis and intersexuality to permit the population to recover at the speed it has. She has continued to press the forefront of Sidonia's research ever since more recently enabling Tanikaze's genetic immortality, and various chimera-related technologies. Unfortunately she was one of the many duped by Ochiai-in-Kunato into assisting him with his personal transendance project. With regards to being Izana's grandmother, I suspect that, given Izana's age similarity to Tanikaze, she followed Hiroki's lead and created Izana as a genetically altered clone of herself in lieu of a child but nothing has been said one way or another.
Kunato Mozuku (Possibly Deceased)
Relative and assistant to Kunato Norio, most likely a cousin. She had devoted herself to the family business and duties. Was beheaded by Ochiai's AI doll, and her body comandeered by the AI's consciousness, whom Ochiai refers to as Toxin. Her body was nearly destroyed in Ochiai's coup and is currently being reconstructed, though whether Mozuku's mind remains as Norio's did has not been revealed.
Bridge girls
No names but a handful of recurring faces there, the freckly and bucktooth ones from midway through, and now the two that Yuhata always seems to be on watch with. Regardless of familiarity, the bridge of the Sidonia does seem to be exclusively manned by women and, during several stretches there, all well-endowed ones. In any event, I'm glad they upgraded from those creepy faceless helmets they started with.
Toxin
Ochiai's little AI helper. Sealed away in his lab for the past 100 years, she immediately seized the oppotrunity of escape that the Kunatos' intrusion offered. She subverted Mozuku's body for her own use and seems able to switch from doll to body or perhaps she simply controls both concurrently. The doll remains at large, but Mozuku's body is recuperating and it is not known whose consciousness she will have upon waking up.
Curly-headed pilot (751)
Okay, this one was first introduced as a "her" (possibly a Japanese ambiguity?) but is decidedly androgynous, unlike Izana's skorts, often
wearing pants in uniform but dons a suit more akin to the females. I presume it(?) is yet another of the apparently many intersex individuals aboard the Sidonia, and while not particularly feminine, could possibly someday be, so there you have it. Regardless, s/he was one of the handful of pilots to survive the disastrous asteroid mission, marking her/im as a hardened veteran of the Gauna War and now one of the most experienced pilots alive. Seems to be joined at the hip with her/is wingman Takahashi.
Shiraui Tsumugi
First of two sentient chimera developed by Kunato Industries from the Ga-491 placental remains. She has proven herself to be a vital component of Sidonia's defense fleet, repelling numerous attacks and succeeding against qverwhelming odds. She is a part-human part-gauna life form whose true nature is not yet completely understood. For instance her methods of propulsion and even basic metabolic function, though clearly Higgs-based, defy scientific explanation. Fortunately, in very short order, she developed a very stable and sociable personality, allowing her to incorporate into human society as much as her 17 meter tall body will allow her, even to the point that she has been permitted to fly many missions without a controlling pilot as a fail-safe despite the previous chimera disaster. Being much larger than humans, her main method of interface is with a cyclopean tentacle that, it has been noted, somewhat resembles a phallus. Despite these obvious hurdles, her competence in battle and forthright attitude have earned her the respect and friendship of the other main characters, to the point that she now lives with them and is even Tanikaze's girlfriend. Sadly, she is currently in a very bad way, hanging onto life by a thread and in urgent need of medical care not to be found on a battlefield.
East-400 Housing Administrator
Well, I did say all recurring faces. A bit ditzy, maybe cute, and really into pipes.
Shizimi
A leading engineer of Toha Heavy Industries(the short one with the eyepatch), she is second only to Sasaki and Tanba. Clearly very intelligent and competent as she was the project leader of the Type-20 prototype that Tanikaze jettisoned into Lem and served as an integral designer in the star conversion project. With the most recent mission she has shown no hesitancy about traveling into harm's way for the sake of greater things, and even facing annhilation, her first thoughts were of others.
Benisuzume placental remains
The second of two recovered biological gauna constructs replicating Hoshijiro Shizuka, this one from the notoriously lethal Benisuzume (GA-490). Composed of placenta, it was last seen being quarantined by Toha Heavy Industries against Ochiai-in-Kunato's wishes. While as a gauna, she was shown to retain a large amount of her original human personality and memories (including a strong interest in Tanikaze), she has had no interaction since being severed.
Ichigaya Teruru
Android designed and manufactured by Ichigaya Tarou, a pacifist who believed the gauna would not molest a non-human. He has since perished in a gauna attack and been disproven. After being saved by Tanikaze, she was cast-out of the pacifist community due to anti-military resentment, but was soon after adopted by him out of concern for her well-being. Initially, as an artificial lifeform she was denied a place in the crew, but out of a desire to contribute along the same lines as her roommates (and particularly Tanikaze) she used her connections in Toha to seize an opportunity to become a helmsman for the new cruiser class vessels where she now serves under Yuhata. Quite popular amongst the males due to her good looks, she seems to enjoy the extra attention.
Honoka Shou (Deceased)
A second-flight Honoka and novice pilot with a keen interest in Tanikaze. During the test flight of the Mizuki she was killed and consumed by the SMUS Aulos. After her death, the gauna recreated her pesonality and physical form in their entirety as a gauna, even extracting numerous memories to create a comfortable environment for her, however upon discovering her own true nature, her psyche quickly collapsed.
Hashine
Pilot trainee caught in a critical situation due to the incompetence of a colleague, she was narrowly rescued by the efforts of Tanikaze.
