After thinking about this seires, I think it will be the fact that his Aunt is raising him Hikaru Genji style. I.E the ideal lover. I could be wrong but that's what it feels like and his experiment is just for her benefit in the first place.
I don't think Minamoto is the main character here...

Hmmm....well, the topic title being "Minamoto's not the main character".......yeah, Kaoruko's a pretty formidable type character, so yeah, she's probably more the "main character" in this if only by default. Though that's really not fair, he is the Main Character I think, he's just being eclipsed by her stronger personality up to now.
And I don't know about the whole "genji plan" thing being her scheming way of cultivating him into her ideal mate/lover/whatever....... though sure, you're not alone (and probably rightly so) in thinking that's where this will eventually lead. I guess we'll just have to wait and see, but I personally think that while she is (obviously) gaining from the relationship/experiment, her true motives are much more altruistic than that.

You're not the only one. The question is, whether auntie is crazy enough to make her personal ideal lover from her nephew, or she's helping Terumi just for the sake of reproducing Genji's tale.

Well remember how she keep on sayign Hikari Genji goes after family members. She might be Hikari Genji. It has been stated in the begining also that She never had a boyfriend or a lover and that she is cold and aloof. Maybe with her Hikari Genji experiment she is raising her Nephew to be the perfect lover for her.
I think it would be the ultimate troll job and sleigh of hand because the tital clearly say Minamoto but yet the Hikari Genji tale WAS Written by a woman. So I can see how his aunt could be rasiing it I mean geezus you know they been crossing borders left and right what's a few more.
Of course my number one sign of things to come is as he was slowly getting use to her and her body I think she is getting use to him too by having him spend tim with her like sleeping together and what not. She's just more composed but we know she can clearly blush. There was also that slight hint of jealousy with Aoi.

It's weird denying the obvious. Minamoto is the main character without any doubt.
Everything in the story is around him, you know...
Well, yeah, it's true. Though it's also kind of hard to deny the Kaoruko character is every bit as dazzling as Terumi is drab and unassuming too. 
So yeah, there's at least a case to be made that she's as important (or more so) than he is in the overall story.

She's important because she serves as Deus ex Machina, pretty much. Can you imagine how dead/married/incarcerated Minamoto would be without her? There wouldn't even really be a story then... So while she isn't the main character, per se, she's what drives the overall plot. Ya can't have one without the other, which is why it looks like they might end up lovers by the end. Will they? Finding out is the exciting part. 
Edit: I know there is an actual word that describes the role Kaoruko is playing, but I can't think of it...

Nnn, realistically she probably *is* the author at the end of the Tale. If you think too hard about it.

Would it perhaps be "catalyst"? I think that'd be one way to describe her role in the big scheme of things. And yeah, I agree with you, while she might not be The Main Character......well, yeah, but without her there wouldn't really be any story either.

Minamoto is, without a doubt, the main character in this story. Maybe study the concept of "main character" a little bit and it becomes obvious. It is more about "who the story revolves around" rather than "who is more important to the story" or "who is the mastermind of the story". You are seeing the story through Minamoto's eyes and you are only shown his thoughts and feelings throughout the story, bar a few occasions. The main character concept aside; Kaoruko is as important as the main character in being a driving force of the story, no denying that.

TITLE: MINAMOTO-KUN NONAGATARI = means "Minamoto-kun`s story" = Minamoto is the MC and deal with it LOL! :3

He's what's called a perspective character and is main character only by the default of having the most face time. The one's getting the most development and attention out of the scenes are the woman. The aunt isn't main character as much as a plot device to get the main character into situations.
