The emperor lied about her father's treason to keep her by his side and he is involved in the arson incident in some way. Iori bows to the emperor's demands to keep Hinako safe but knows that there is something fishy going on. In order to find out the truth (which I think she knows the emperor is involved with) she decides to remain his concubine. Basically nothing was really resolved; we still don't know the real reason why her father was exiled, who killed her sister, how the emperor is involved, and what happened to Shirou. Infact, she's in a worse position now because she's basically submitted to becoming one of those noblewomen with no rights even if it's all for the sake of finding out the truth. Even Shirou's gone.

Overall, a highly unsatisfying non-ending.

You're pretty much right, but I'll expand a bit to complete the picture:

Genkyou (the place this is set in) is led by a dictator. He uses the title of emperor. It also has a strictly hierarchical power structure. (Nobles with titles)
Iori's (The main character) dad stood up to the emperor when the upper echelon was granted exclusive access to minerals located in the lake beneath Genkyou. Since he would've greatly profited from that, we can assume that Iori's dad was a "good man".
Because he was a good man, the emperor had to get rid of him. Whether he was really planning a coup d'etat, I'm not sure. It could be part of the emperor's lies to Iori. In either case, the emperor felt threatened and got rid of him.
As he mentioned to his butler, he's behind the exile and the fire. Iori's sister was collateral damage. Females being locked up in the innermost rooms of huge mansions is really... inconvenient when a fire breaks out. So... while he didn't try to kill her specifically, he didn't mind her death if it got the duke out of the picture.
It's not clear if the emperor deliberately made Iori's uncle look suspicious. My guess is that he didn't because Iori's uncle is much less of a "good man". (remember, he raped his daughter in law) It wouldn't make sense to keep him around for five more years then.
I'm pretty sure that Iori's dad suspected his brother simply because he took the duke title that was up for grabs ASAP. I'm not saying the uncle is a good man, but he's not as bad as Iori thought. Above all, he's self-serving, which also makes him easily predictable for the emperor.
As for the disposals that happened during the story, most of it was Shiro's doing. The car incident was foreshadowed when the car keys were handed over, which heavily implies Shiro did it. Kyouya, the uncle's son and thus Iori's cousin, was lured out by Shiro through a phone call.
So, as the last chapter shows, Kyouya's remains were found at sea. I'm inclinded to believe Shiro was successful, since the emperor's means seem to be a bit more subtle. That said, if Kyouya managed to survive, the emperor would've dealt with him in some other way, I'm pretty sure.
As for the emperor's motives, I genuinely believe that the emperor was attracted to Iori on a whim. Iori's uncle got outsmarted by Iori+Shiro easily and the emperor would have it even easier. Besides, there was no need to dispose of him. As a self-serving person, he's manipulated easily enough and can be useful as a tool to reinforce the hierarchy of Genkyou.
All the dangerous people were already dealt with. The emperor could've gotten rid of Iori immediately. The fact that he didn't means that he was interested in him/her, even if only as a plaything at first.
Oh, by the way, I'm pretty sure Shiro is dead. If he didn't die with Kyouya, the emperor will make sure of it.

As far as the ending goes. Yes, Iori has noticed that something is off, but has no way to investigate because the emperor owns her now. It's called marriage in this society, but works like a slave contract. Being the charming person that he is, the emperor will probably take her out to lots of walks and viewings of cherry blossoms, though.
Taking into account that Iori wanted to "forget" everything for the night, I'm assuming that she has accepted her fate or will do so in due time.

TL:DR:
The emperor was the big bad. The uncle was a douche, but not responsible for any murders.
Shiro acted on his own to "protect" his master, killing Iori's uncle and cousin.
Iori is now married to the emperor and won't ever know that she's married to the one responsible for all her suffering.

Well Besides the messed up ending, which really seems to be a sharp cut to the story and not a planned end. I was enjoying it greatly. Seriously the end pisses me off a bunch. I feel this basic story needs someone good at writing to take a hold of it and write something good. Ugg.

I'm getting BL vibes from this series with the Emperor and Iori and but..the author doesn't seem to dip her toes in those waters so I'm wondering if one of them is female.

There is also the fiance issue. Unless this is supposed to be giving us gl vibes then one of them has to be male and that may be Iori.

This series is interesting.

I'm almost positive that Iori is female. Iori's neck is slender and feminine and I've yet to see absolutely affirmative evidence that (s)he has an adam's apple...the author's pretty careful about distinguishing between men and women in her drawings, and every single male's got an obviously thicker neck frame than Iori, who more closely resembles Ayako (or whatever).
