The description lists the "proper" order in which you should proceed through the mystery; the side-stories depend on details revealed in the main series so reading those later would be wise.
The anime is worse due to time constraints for the animation and storyboard causing many critical story elements be omitted. There was an extra anime-only "arc" attempting to plug many of those holes.
