I never liked Rin or Sakura, the first being a royal pain that was all tsun, and the second being the classic useless princess type.
As for the choice, he should have gone with Illya. Archer is another world version of Shirou, so that would have been selfcest, Saber never really displayed much in the way of emotion and Rin is an obvious no.
That's the idea, since Shirouko is Shirou after Illya gave him her body, and not in a perverted way. He basically ruined his own body trying to save Sakura, actually manifesting shards of metal in his body, and Illya wouldn't need hers anymore, so his soul was put into her empty body. The hair style and color changed a bit to match Shirou's soul, resulting in pink hair. IF you want to see the story behind her, go find 'Heaven's Failure.'
